I am new to Stat Counter. I'm having a hard time believing that so many people come to my website and leave so quickly. I see many visitors with 0 seconds on the site. Am I missing something??

Since your counter is meant to be invisible, why don't you always place it right after the <body> tag? This way you ensure that it will always be executed as soon as the page loads up, rather than having to wait until all the decoration loads up, by which time the visitor may have left and perhaps not even be recorded.
Ultra short visits are usually bots or spiders. Especially if you they don't have javascript enabled.
Make sure you Statcounter code is not trapped inside the scope of some tag. For instance you have it on the main page inside the scope of a <font> tag. I don't know to what extent anything can be affected by it, but it's best not to have that.

As I understand it, short visits don't imply that a visitor left after 1 or 2 seconds. What it means is that they left after visiting only one page.
Statcounter (Standard Version) can only measure visit length from the load time of the first page to the load time of the last page.
If the visitor only loaded one page, then the start time and end time will be the same.
